The circuit board is labeled and orientations are pictured - but more instructions very soon! Pins are also labeled on the board next to each component.
Various examples are included in the DigiX add on files for the Bonus Shield features:

IR transmitter should work with standard libraries for the Due (and can be used with standard pin features on pin 3).
